Cydia creates this folder to increase the amount of files allowed on the system partition. Since this file is on the user data partition, items are symlinked to certain subfolders inside this folder so you can put many more files on the system partition.

Summary

Cydia creates this folder (which is on the user partition) and it moves there /Applications, /Library and /private/var/mobile/Library/Themes.XXXXXX to free up space on the system partition, leaving symlinks to the original path. This allow to install tweaks and 3rd party applications.
